The story follows 15-year-old Kendra Sorenson and her younger brother Seth who are sent to stay with their grandparents at a mysterious estate called Fablehaven while their parents go on a cruise. They soon discover that Fablehaven is actually a sanctuary for magical creatures, protected by their grandfather Stan who serves as its caretaker. After Seth breaks crucial rules and frees a fairy, a chain of events is set in motion that leads to their grandparents being captured by an evil witch named Muriel Taggert, who aims to free a powerful demon named Bahumat and take control of Fablehaven. The siblings learn that their grandmother had been transformed into a chicken, and after restoring her, they must work together with an army of fairies to save their grandfather and prevent Muriel from destroying Fablehaven. In a climactic battle, they manage to defeat Muriel and Bahumat, though at the cost of their friend Lena returning to her original naiad form. The story ends with Kendra offering to help protect Fablehaven in the future, while a mid-credits scene hints at darker forces infiltrating her school.
